Does by updating the software by myself removes viruses and malware from my phone completely.

If the virus/malware are on your memory card, then no.
Better use a mobile anti-virus to clean everything up before you update the firmware, lest the nasties cause problems during the update.

So why does it hung.. showing error messages and sometimes unable to start the phone...

Instability can be due to many factors. Too many messages in the inbox, bugs in the firmware, faulty memory card, problematic battery, water ingress, etc.
You might have to take your phone to the nearest Nokia Care Centre if it's creating too much of a problem. Being an S40 phone, your 3110 classic cannot have "viruses". Even for S60 devices, a "virus" will have to be installed, that requires your consent. But, things that you install, or let install can have malicious content and need to be wary of them.

User deepestblue is correct. The 3110 classic's S40 "operating system" is not vulnerable to mobile viruses. The root of your troubles may be from other sources (internal or external to the handset), so it's probably best to get your phone looked at at your nearest Nokia Care center.
